DGENE, USGENE, and PCTGEN: new percent identity feature for sorting BLAST answer sets

A new sequence sorting feature for BLAST answer sets from DGENE, USGENE and PCTGEN is available since November 30, 2009. This new sorting option is a great support for reviewing large sequence answer sets and makes the identification of relevant sequences much more efficient and reliable. The enhanced sorting functionality allows you to sort a BLAST answer set according to local percent identity (IDENT). Additional sorting with this BLAST parameter is especially useful to identify short, highly similar sequences with a low overall homology score. 

The new percent identity field IDENT is available for sorting and display purposes.
Ideally it can be used in combination with the conventional homology sorting parameter SCORE. Using both parameters simultaneously for sorting generates answer sets which are more easy to review. For this kind of dual sorting either of the two BLAST parameters can be specified to be the premier sort parameter. On top of this, customers have the choice to group sequence records into invention families using the FSORT command. When FSORT is applied to an answer set previously sorted by IDENT and SCORE, the sort order is retained for each family. Thus the new sorting option adds additional flexibility to the display of BLAST answer sets.

The new sorting feature is available for all online and batch BLAST search results, and also for BLAST alert results in all three databases.

ENERGY: No longer available to customers from United Kingdom as of January 1, 2010

United Kingdom has retreated from the Energy Technology Data Exchange (ETDE) and as of January 1, 2010, customers from United Kingdom are no longer authorised to file ENERGY.

We would like to refer to the databases in cluster FUELS as alternative information sources for energy information. Especially two files are relevant to substitute ENERGY:

  • INIS, which contains all of the nuclear energy information and overlaps to nearly 80% with Energy
  • PASCAL, which offers full coverage of energy-related information from France and other French speaking countries.

IFIPAT, IFICDB, and IFIUDB reloaded
 
IFI Patent Database (IFIPAT), IFI Comprehensive Database (IFICDB), and IFI Uniterm Database (IFIUDB) have been reloaded on STN. These databases cover abstracts and claims of U.S. patents from 1950 to the present and are produced by IFI Patent Intelligence.
 
Search and display enhancements in this reload include:

  • Addition of the DISPLAY SCAN format  to help evaluate usefulness of answer sets
  • Removal of GI (Graphics Information) from previously available display formats except ALL, ALLTX, and IALL
  • Searchable series code information in the Application Number (AP.SC) field and displayable in the Application Information (AI) field.

 
Data enhancements in the reload include:

  • Indexing for more than 70,000 additional published applications
  • Enhanced indexing with new terms for various green technology areas such as biofuels and biodegradable polymers
  • Back file posting for new indexing terms
  • Back file postings for many FDA Orange Book listed patents

IMSCOSEARCH, PHAR, and PHIN removed from STN

                                                      
IMS Company Search (IMSCOSEARCH), Pharmaprojects (PHAR), and Pharmaceutical and Healthcare Industry News (PHIN) will be removed from STN by December 31, 2009.


PCTGEN enhanced with patent family and legal status display data from INPADOCDB 

The predefined patent family display formats FAM and CFAM and also the legal status display formats LS and LS2 of INPADOCDB have been added to the PCTGEN database.

The INPADOC information is useful to identify those sequence records from a PCTGEN sequence search which refer to the same INPADOC family.

CFAM provides a simple table of all publication numbers and dates of the INPADOC family. The FAM format is more detailed and comprises all publication, application and priority numbers and dates in a tabular format.

The display format LS is the standard legal status display format for INPADOCDB, LS2 provides basically the same information with field headers displayed.

Additional fees are charged for displaying FAM, CFAM, LS and LS2 in PCTGEN. For details on pricing, enter HELP COST at an arrow prompt (=>).

USGENE: Enhanced coverage of bibliographic and sequence information

Bibliographic and sequence specific data have been added  to the USPTO Genetic Sequence Database (USGENE).  As of publication date June 2007, USGENE sequence records include:

  • Priority application information (PRAI), including priority application numbers (PRN) and dates (PRD)
  • U.S. related application information (RLI), including U.S. related application numbers (RLN) and dates (RLD)
  • Calculated patent expiration date (XPD) and patent term adjustment information (NTE, PTA) for issued patents
  • A concise one-line sequence description (DESC), for improved efficiency when reviewing search results


These data fields are all fully searchable and incorporated into the standard display formats BIB, BRIEF and ALL. In addition, the sequence description (DESC) field is part of the free-of-charge TRIAL display format, for even faster relevance checking of USGENE search results.

USGENE is the most comprehensive and timely collection of U.S. patent sequences. The database covers all available peptide and nucleic acid sequences from published applications and issued patents of the United States Patents and Trademark Office (USPTO). U.S. patent and published application sequence data are available within three days of publication by the USPTO.

WPINDEX/WPIDS/WPIX: Japanese FI-TERM thesaurus added; new SELECT fields

Japanese Patent Classifications FI-TERMs (/FCL) have been added to the DWPI database (files WPINDEX/WPIDS/WPIX) recently. Now a thesaurus is available for easier navigation through the maze of codes. For available relationships see HELP RCO.

New SELECT fields have been introduced providing more options to work with chemical structure identifiers:

  • DCR.WR, Chemical Resource Number, without role
  • DCR.WRS, Chemical Resource Number, without role, with DCR-prefix and /AN.S appended

Addition of SCAN format to selected STN databases
 
To facilitate easier review of search results in a multifile search environment, the DISPLAY SCAN format has been added to the following databases:
 
EMBAL, EMBASE, LEMBASE, ENCOMPLIT, ENCOMPLIT2, ENCOMPPAT, ENCOMPPAT2, IFICDB, IFIPAT, IFIUDB, MEDLINE®, LMEDLINE
 
The DISPLAY SCAN format can be used to view answers from an L-number answer set at no charge. Answers are displayed in a predefined format, in random order, and without answer numbers. The predefined formats vary according to the database.
